If the simulation is inconsistent you can perhaps tell (even if you might
reach the alternative conclusions that the laws of physics are
inconsistent). Also if you find a backdoor (say a magic formula and a
control panel appears) or if the being running the simulation decides to
contact you. Also in the last two cases there are other possible
explanations, the simplest being insanity (maybe the magic formula only
works when you are alone and the "God" only contacts you when you are
alone). If the sim lives up to the expectations of being "indistinguishable
from a coherent reality" then by definition you can't tell.
