Easy. Follow the footsteps of Mage: The Ascension. The Matrix runs
on human belief, and only works properly if we believe in it.
_Mage_ has a group of evil-elite mages called the Technocracy that
want to make it so only THEIR magic, science, works properly. To do
that, they have to actively control the beliefs of people around them,
the Paradigm.
Think radical constructivism with a super-realist bent.
Toss in a line about non-computability, have Neo say "dude, what's
that?" and then tell the story above. Not so hard.
