Not sure about the hardware, but for software LeadTools do a range of high quality medical imaging components:

They support high bit depths, and I notice one of them mentions scanning (TWAIN or ISIS). Well pricey though.

Failing that, have you thought about using a non-linear scale and/or a high-pass filter to remove just the (usually redundant) DC
components? You might get away with regular 8bpp tools without a loss of detail then.
